Q: Is it ¿Él quiere comer? or ¿Quiere comer él?

Both are correct because there is no question word. In such cases there is rising intonation with or without subject-verb inversion.

Q: Why is it ¿Cuáles quieres tú? and NOT ¿Cuáles tú quieres?

When there is a question word used, subject-verb inversion is obligatory, meaning that the subject or subject pronoun must go AFTER the verb.

Q: Why is it ¿Cuáles son tus libros? and NOT ¿Cuál son tus libros?

The form cuál(es) agrees in number with the noun it refers to.

Q: Why is it ¿Cuántas flores compraron? and NOT ¿Cuánto flores compraron?

The form cuánto/a(s) agrees in both gender and number with the noun it refers to.

Q: Why is it ¿Cuál es la capital de México? and NOT ¿Qué es la capital de México?

When followed by ser, cuál(es) means "what" and requests specific information, while qué asks for a broad definition and would be correct when formulated as ¿Qué es una capital?
